RSS getting rid of game files that the system doesn't recognize

so all that messing around with my sd card apparently made about 50 gigs of games unrecognizable by the switch system including the game card dumper program. the question i have is how do i get rid of that useless space. my sd card is still about 50 gigs poorer because of it.
