So, I took the leap and hacked my Switch yesterday, using the NH Switch Guide, and setting up CFW with Hekate/Atmosphere. I made a clean backup, and everything was going fine until I realized I had booted into SysNAND Atmosphere instead of EmuMMC. During the time I was in SysNAND CFW, I did not go online (I deleted my WiFi connection and put my Switch into flight mode before starting the hacking process).
